InstallingPHYLIP3.6

Let'sassumethatyouhavefetchedtheappropriateexecutablesarchives（ifany）foryourmachine,togetherwiththeDocumentationandSourcesarchive.

Thesearchivesarenotsimplyasingleexecutableforgeneraluse.Insteadtheyarea（large）numberoffiles,squishedtogetherintoonefile,andthuscalledan"archive".Youhavetogothroughastepwhichinvolvesgettingallthefilesoutofthearchiveandintoafolderonyourmachine.

Wewillgivetheseinstructionsforfourdifferentkindsofsystems,Windows,MacOSX,LinuxorUnixsystems,andMacOS8or9.Thenwewilldescribehowtoaccessthedocumentationafterinstallingthepackage.

Windows

OurmainmethodofdistributingPHYLIPforWindowssystemsisinaself-extractingarchive.Aself-extractingarchivehasasmallself-extractionprogramonitsfront,andwhenyourunthemasprogramstheyextractthemselvesandwritemanyfilesintoyourfolder.

OntheWindowssystemyouwillhaveaself-extractingarchivecalledphylip-3.69.exe.PlaceitinafolderwhereyouwillwantPHYLIPtoreside.Afteritself-extracts,itwillmakeafoldercalledphylip-3.69there,inthefolderwhereyouplacetheself-extractingarchive.SoifyouplacethearchiveontheDesktop,itwillmakethatfolderthere.

Toself-extractthearchivesimplydouble-clickonit.IfyourWindowssystemdoesnotallowthearchivetoself-extract,youmayhavetoright-clickonthearchiveandselect"Runasadministrator".Acceptthedefaultsettings,makingsurethatitwillextractintothefolderthatyouwantitin,andwhenadialogboxcomesup,clickonUnzip.Whentheextractioniscomplete,selectClose.Youwillfindthefolderphylip-3.69inthesameplaceasthearchive.
